Arecibo's Larry Ayuso hit seven of 11 three-point attempts on his way to 23 points and he was selected the MVP of the series.
Danilo Pinnock added 21 points while Guillermo Diaz and Daniel Santiago netted 11 each. Diaz also grabbed 10 rebounds and handed out five assists.
This is the fourth BSN title for Arecibo (1959, 2005, 2008 and 2010) who prevented Bayamon from making it two in a row.
The game was stopped with 1:42 left on the clock after Bayamon fans started to throw objects on the court.
The hosts scored the game's first five points courtesy of a Donta Smith dunk and a three-pointer by league MVP Christian Dalmau.
But Ayuso started hitting from long range and kept Arecibo close. With Pinnock seconding him, Capitanes managed to edge in front for a 23-19 lead at the end of the first quarter 23-19.
The duo got a helping hand from Santiago in the second period while Dalmau was carrying the scoring load for the home side, who trailed 43-31 at halftime.
Arecibo stuck to their winning formula after the break, displaying depth on offense and forcing Bayamon to beat them from long range.
More than 11,000 fans cheered Vaqueros on, but Dalmau was all alone, with none of his team-mates able to step up and prove a reliable second option offensively.
Ayuso made his last three-pointer late in the final quarter to put Capitanes up 68-57 and the visitors' double-digit lead would only be broken in the closing moments.
Dalmau led Bayamon with 22 points and Carmelo Lee added with 11 points.
